Natural selection is likely to act weakly at a large number of sites in the genome. There is currently great interest in understanding the effects of this selection on DNA sequence variation, and conversely, in using sequences to make inferences about population history and biological function. Current methods for analysing the effects of selection on genetic variation are intractable, both analytically and numerically. We have developed a straightforward way of coupling a diffusion approximation for the whole population to the coalescent process that describes the ancestry of samples of genes. We will use this to undestand the effects of selection at multiple loci both on individual loci and on continuous genomes. This will give a solid foundation for the development of improved ways for making inferences from DNA sequence data.
