Protein domains motions form the most important class of functional motions in proteins. Understanding the underlying mechanism of domain closure requires the development of new methods to analyse those cases where multiple conformations have been determined from X-ray diffraction and NMR experiments. The software package DynDom implements a rigorous methodology firmly based in rigid kinematics. A part of this programme will be to improve the basic methodology and expand the functionality of DynDom so that it is a more useful tol for structural biologists and simulation scientists.A new database of protein domain motions will be created using DynDom which will provide a useful source of information on individual proteins. The database will mainly be used to gain new insight into protein domain motions by addressing the following four questions: 1. How do proteins control domain closure? 2. How does substrate binding or conversely product formation trigger conformational change in enzymes? 3. Can the information in the database be used to predict conformational change in proteins for which only one conformation is available? 4. Are regions involved in controlling conformational chance conserved in evolution?
