The aim of the research is to formalise protein topology TOPS cartoons and to design a system to enable interactive similarity searches to made over the TOPS database which has been developed by Dr Westhead at EBI. This is David Gilbert's pilot project which will enable him to gain experience in applying techniques from computer science, specifically graph theory and constraint technology, to reasoning about TOPS cartoons. In the long-term it will enable Dr Gilbert to make further contributions to the area of molecular biology in general. We will formalise TOPS cartoons using a constraint-based structure language built on the theory of graph grammars. We will construct a semantics for the language to include reasoning over equivalences between language expressions, and will use the theory of graph grammars, for example gluing and its inverse operation to enable us to describe insertion and deletion of alpha strands and beta helics. We will design an algorithm to search over TOPS databases given target structures, and implement a prototype search engine. Tests of the system will be carried out on the TOPS database at EBI.
