The primary goal of proteomics is to be able to gain the identity and measure the amounts of every protein in the cell in a single experiment. This goal has not yet been achieved, in part because of the sheer molecular complexity of the protein mixture being studied. In this proposal, we aim to streamline the proteomics workflow, by a combination of preparative and analytical strategies. We will develop methods that reduce complexity in a systematic and logical fashion, apply new mass spectrometric techniques to acquire just enough information for identification, and combine these approaches with new methods for absolute quantification. These advances will be transferable to most proteomics laboratories, and are based on fundamental understanding of the behaviour of proteins and peptides derived from proteins in solution and in the mass spectrometer. Because of the novelty of our selective methods, we will need to develop new bioinformatics tools to capitalise on the highly specific and targeted methodologies.
